The streaks are as said, likely to be dirt running out of from the rubber strip.
Get some all purpose cleaner and an old tooth brush and give the rubber a good scrub. Avoid shoe polish as that'll start to run down too and cause greasy marks.
As for cleaning the areas, a simple wash followed by a hand polish will remove the marks.
Paint is porous and dirty runs like this have a habit of getting in there - especially on single stage paint.
Something like Auto Glym Super Resin is idea for this as it has chemical cleansers that will help remove the dirt from the paint.
Clay will not remove these marks. It only lifts contamination from the surface, you want to be cleaning further down than that
Protecting the area with a wax will help keep the problem at bay.
Simoniz wax is actually pretty nice when used correctly. If you can see it going on then you've probably used too much.
