One of the primaries on my 4 branch runs VERY close to the starter motor & I have no idea how much heat a starter can cope with before it'll start playing up. I thought I should protect it as best I can, as once the 4 branch is on, it's not possible to take the starter off. Anyone got any recommendations for protecting it (cheap)?

just heat wrap the piece of exhaust that passes the starter- its the cheapest and generally the most effective way, and best in terms of space if youre already tight on it.

I did think about wrapping just the one, but would that affect the flow compared to the others? I'll be taking the manifold off again this week to see if I can do anything else while I'm at it as well.

A thin metal heat shield like the factories use will halve the radiant heat transfer and stop most of the convective heat transfer as well. It's by far the most cost-effective way to keep the heat away, which is why the manufacturers do it!
