Bit of an update:
went for a ride on it yesterday with my dad following on if fj1100. Now i seem to have a bit of a problem with it. I cant ride it with the choke in the open (when its warm) position i have to leave it at half choke or the engine will make a really deep thoaty noise adn slow dieing and almost stall. Also i cannot get above 40mph, and i have been told they are good for about 55-60mph. Also i have to let it warm up a little when i first start it as it makes the deeep troaty noise slightly. I am thinking the carb might need felting with or a crack shaft oil seal (what i read on the net somewhere) might be on its way out.
Any help lads and ladys???

it might be the crank seal on its way out
there was one on ebay with this and the fella said that it lets oil into the cylinder and chokes the plug making it run like a bag o wibblepoo until it makes the bike stop - sounds like yours might be doing the same
not hard to do and the seals cheap so ive been told

Getting it back from a shop with loose screws isn't too inspiring ... maybe the carb still isn't totally sorted. But, check timing and points gap, and fit a new plug properly gapped. See what the plug looks like after a good run - oiled up? Dry but black? Or clean.
Did much curse word come out the cans when cleaning? Depending how much use they've had and how oily the motor's output is, might be worth doing the caustic soda thing. Choked cans will choke performance.

well, bit of an update.
Took the exhaust back off and clean it out, and tried tuning the carb up a little bit. Went otu on a nice looonnnnggg ride and i manged to get up to 60mph!!! so i think it just needs a goood old clear out. But its now runing a better.
